That is one of the things Ten-Nank is looking into. It's possible the souls returned to their bodies after they leave the train. It's just as likely that they have not.

I cannot say for certain, but Ten-Nank did say that the tether brought our abilities, capabilities, along with limitations and needs. If I had to guess, those with souls in an item continue to have that connection with the item for that reason.
